Bitter Springs in the NT's Elsey National Park in Mataranka was closed following the sighting of the monster saltwater crocodile.
Parks and Wildlife NT said while rangers worked to remove the croc, access to the pristine springs would remain closed for safety reasons.
The Thermal Pool off Homestead Road in Mataranka are still open for swimming.
In 2019, a large saltwater crocodile was filmed crossing the road leading to Bitter Springs, sparking fear for swimmers' safety at the popular water hole.
Every wet season, crocodiles move across large distances in the Top End.
The Northern Territory is home to the world's largest population of wild crocodiles, with more than 100,000 of the predators estimated to be living in the wild.
In the decade to 2014, saltwater crocodiles killed 15 people in the NT.
